Have done the tower and all fallen shrines & etc. What remain are two islands ringed with mountains--I can't get into either. What am I supposed to do?

After you fight Garuda on Sky Tower you get him as a vehicle, meaning you can use his dragon form to fly across the world map. After the fight the dragon is waiting for you when you leave the tower.
