Achievements bugged?

I've run into 3 (that I know of) bugged achievements during my walkthrough. These are:
- Kid Indy
- Taming the ape
- Great samaritan
By looking at the global achievments stats I assume it's a common problem, I wonder if there is some sort of a solution to that (I remember in an old Binding of Isaac you needed to delete a file and download it again to make achievments pop up) or I'll just to have live on without them.
