I don't understand the reflex/muscle points, do they carry over to the next game in the series?

No, you must spent them all before finishing the game.
Reflex points are same as Speed.

Use the orbs to increase your stats. The orbs don't carry over the the next game so use them or lose them. You find more orbs in the next game for the same purpose. Not all stats carry over. I don't know the formula for what does.

I dont remember but I think Dee is the expert in that lol
Other than that, you use them in Guilds to get permanent stats boosts.

Yeah i also foundout that the money doesnt carry over either so i had to backtrack to a shop and spend it on potions.

You should spend the reflex points before ending the game. It is similar with the speed so you can always use it. And yes, you can also use orbs to make your stats better.
