Well, I did the whole griffin quest completely before finishing up loads of side quests, including killing Gigantine. But I haven't gone back to talk to Marine's dad which apparently finishes the game completely. So, is it possible to do that quest and all the rest of them now?

You probably won't be able to do cure mysterious illness one, since it requires one of your characters to contact Pox from the fight with Gigantine. But the rest of the quests you should be able to complete.
