Using Side Quest Items by mistake?

I am a little confused by something. I have gotten many items needed for the side quests, but they are usable. I didn't realize that by clicking on them it would make it impossible to complete the side quests. I thought they might be like the recipe book or would give some information on it by clicking it. Please help as there are currently 3 side quests that I now cannot finish. Should it possible to use them before needed, or is this a bug?

Yes, I have sent him my file. I mean a new game file so it won't have the bug.

You must wait for Indy to come back online for that.
Or you send him your request via email, then he might see it faster.

I have received a save file from a player. It's in the person's real name, not forum name, so I can't be sure exactly who sent it, but I have emailed it back with the items.
